Hmmm...I never bought the games, but I remember first seeing the Maiden's Peak episode at a friend's house, so I guess Gastly is the first one that stands out to me.
They're fine. People who want to do the puzzles can do them, and many who can't can just check a walkthrough. Still, I like them because they kind of take your mind off the battling a little, which can be refreshing.

Caves present a challenge, and provide a sense of accomplishment when completed. Plus, there are too many cave-only Pokemon to warrant there being fewer caves in one game.
Johto was pretty bad, but the worst part I remember was that string of episodes between the third and fourth gyms (Two Hits and a Miss to Howl of the Houndoom) where literally nothing happened - Brock gave back Vulpix, that's all.
